in(have trouble in doing sth.)with(have difficulty with sth)都是固定短语

这个是固定的搭配:have trouble in doing sth 译为在某方面有困难have difficulty with sth .................

是这样的，have some trouble/difficulty (in) doing或者是have some trouble/difficulty with sth.所以第一空填in。第二空填with。
