首先说明一下，本句意为在船上载有2200人。实际上相当于英语中的there be 句型，即there are 2200 people on the ship.
have/had 一般用于主语为人的句子中。

have的主语一般是人或由人组成的团体。 On the ship were over 2200 people ＝ There were over 2200 people on the ship.
